I centrifuged the cells under 300g, 5 min. I can see a clear cell pellets. Then I discard supernatant and dissolve the pellets to count the cell number by trypan blue staining. But I only see few cells. Is it because there are a lot of dead cells also in the cell pellets?

You may eliminate the dead cells by collecting the media in the centrifuge tube and centrifuge at low speed (90-100g for 10 mins). The live cells (if any present in the supernatant) will form a pellet at the bottom of the centrifuge tube, and the dead cells and debris can be removed by discarding the supernatant. This is because the dead cells are fractured and therefore the dead cells and debris are lighter than live cells and will remain in the supernatant.
You may also separate dead cells from live cells via Ficoll density gradient centrifugation.
