How to pull a small molecule/TM protein from one end of box to another end?

Small molecule is embedded into a membrane. Pulling direction is x-y (plane of the membrane). How to conduct this simulation in AT/CG methods? Wanted to calculate the free energy change during this directed diffusion of small molecule/TM protein. Any suggestions.
