If they are saying it is beyond the scope, then it is probably not the quality of the study, the results etc. Are the studies novel? If they are too similar to other studies, an editor will often reject it, even if you have a well written study with great results. Also, sometimes a certain type of study will fall out of favour and editors will reject it. For example, I edit a journal in the field of pharmacognosy. I often get manuscripts reporting the antioxidant activities of plants. A few years ago, these may have been accepted. However,nowadays these are usually rejected unless tied to a therapeutic property as antioxidant activity is not remarkable. It would be more remarkable if a plant extract did not have antioxidant activity. Similarly, we no longer accept antibiotic studies without at least an MIC. It may be similar in your field. You may be unlucky to be in a field that is either no longer fashionable, or more is now expected from. But all of that aside, sometimes it all comes down to who edited and/or reviewed your manuscript. I have seen some great manuscripts rejected by 1 editor, whilst another editor at the same journal accepts rubbish. It may just be bad luck, in which case, just keep trying. 

The data you have generated through experiments should be enough to meet the requirements of journal. If the journal have already published on same subject area, compare if your paper also have good enough data and be sure you have used proper techniques to justify the experiment and results produced.

select the journals where you can really publish the paper to save time. Directly go to website of publishers and check which journals do they offer in category of your research area. The references you have used can also give you an idea for where to publish.

The article should tell something new to the scientific community. Presentation is also highly important. If your article have the both then try with some interdisciplinary journals like PLOS one, Biomed Research International, Biologicals etc...

Polpass the journals you have mentioned are mostly open access.I can't afford the publication charges.That limits the publication a lot.Thanks for the information..

And, you have stated that your organism is novel. Did you confirm it with the polyphasic characterization. If so you can publish the article in some good microbiology journals.

Polpass the organism is not novel ..but it is first report of a bioproduct production from that organism..that means novel producer of that product..

In my opinion, It is true that it is more and more difficult to publish our works in a good IF journal, especially if these are our first papers.

There are several reasons: scientific and non scientific for rejection as already mentioned by previous researchers. I am not going to discuss them here, but rather give you some tips.

It is sometimes interesting to have the paper read by an expert that you trust (or well known) in the same field before submitting, it is also possible to try to contact the authors of already published papers in the same journal that you wish to publish in so that they may give you some advice on the review process.

I believe also that, if you have used a lot of references of the same journal it might be interesting to the editor (Journal) that your paper would be published somewhere else so that it will contribute to the rise of IF of his Journal, so try to diversify your references.

It is interesting to know that many Journals of Hindawi with good IF are free of charge for some periods of the year for one month or for some sections, such as BioMed Research International, The Scientific World Journal. also you can ask/check for reducing the publication fee in some good journal PlosOne (depends on the country you may not have to pay at all or pay just 500 $), aem....there is always a section for fee that explain that.

A well written paper with good presentation of everything (text, figs etc) and having novelty or meeting International standards has every chance of getting accepted.

As Ian and others have given you few tips - try to filter or tune your paper accordingly, and it does not matter that whether 2 journals rejected your paper -- if is presented nicely - then will be accepted soon.

Work again confidently, take help of your experienced co-authors having good writing skills, improve all the sections of your paper especially Abstract, Intro and discussion.

REview again the literature available and strengthen or update your paper --- let it be tuned and refined / defined again sincerely --- best wishes
