I need to overlay two rasters and the pixels of they must be in the same position to each other. I need this to perform a ecological niche model using a package in R. For this end all images must have the same number of columns and rows, and the pixels also must be in the same resolution. Can anyone help me on this issue?
I am agreeing with Paul. You should change georeference/projection to covert rasterset into same georeferencing rasters. Also need the checking of image resolution. Convert into same resolution to overlay. Thank you.
All the raster should be overlayed after coregistration or proper georeferencing.

You can use ArcGIS. If your rasters are georeferenced (and of the same cell size), you can use for instance the Overlay toolset in the Spatial Analyst toolbox. To maintain cell positions, you can use the option "Snap Raster" in the environment setting.
