I found an explanation in Schrodinger's knowledge base but i am not sure how to run the python scripts in Ubuntu. If possible kindly suggest an easy way.

Thank you Martin Klvana . The Python program u have mentioned, i have no clue how to run it. When i execute the command in Terminal it ends up with an error . Whereas for the 2nd option, there seems to be an error with the program. I have mailed the Author for the same. Hope he responds.
The desmond trajectories can not be easy merged - as Martin mentioned there some Python scripts prepared to do this for you; however you will face with lots of errors along it.
