Is there any alternative method to HPLC to measure cystine concentration in mouse urine? I have found HPLC is mostly used to measure cystine in human urine.
In case of mice there are limited studies regarding cystine measurement.
Unless you lack an HPLC at your disposal, the method for cystiene measurements from human urine should be transferable to mouse urine as well. There will obviously be some amount of standardization that will be necessary, but it should not be too difficult.

If you do not want to buy the AQC derivatizing agent (it is expensive), you could prepare it in-house from its constituents.
If you do not want to use HPLC, another short search brings up a whole whole of cysteine analysis kits.
