A certain species were identified using the VITEK-2 system and the results were Bacillus licheniformis bacteria. As these bacteria are sub-group of Bacillus subtillus bacteria, therefor genetically identified using specific-specific primer (Gyrase B gene), the results some of them without the product ( 550 bp); therefore my question How i can knowing the species name of this bacteria?
While i do previously same protocol ( men identification by VITEK-2 system and Gyrase B gene); the results were 100% (all isolate i need) matched and none problem.

Shaima R. Banoon Vitek system is not very efficient in identification at species level. And as per you question, it appears like your new strains are Bacillus subtilis subspecies. In this case, you might not be able to identify those bacteria by 16S rRNA gene sequencing. In case of genus Bacillus, 16S sequencing normally cannot resolve beyond genus level. Thus in this case, species specific primers are more suitable, or marker gene or any specific protein for immunological assays.

Shaima R. Banoon you can use universal primers as 27F/1492R even if I haven't never had problems with B. lichenoformis with this primers, I advise you use Multi-Locus Sequence Analysis (as recA, see reference) in the case of you aren't sure

this is a introduction to the technique, we work with extrem halophiles and we use 16S and recA, rpoD rpoB... Regardless, we get isolate this bacillus from our samples and we haven't had problems with universal primers to 16S
