I am trying to insert a benzene molecule to a periodic 4 x 4 (111) single graphene layer (20 angstrom vacuum ). The optimized structure of graphene layer are given Fig.1 (attached file ). But when I inserted the benzene molecule to this system its boundary system become changed as mentioned in Fig. 2 (attached file). I am using copy paste option for inserting the benzene to the periodic system.
My question is how I insert benzene to graphene layer that its boundary remain same as mentioned in the Fig.1 attached file?

As far as I can see, only the world orientation has changed. Maybe re-orient the global coordination system ("3D Viewer Reset View" icon with red roofed house). Then switch to "Display Style" -> "Lattice" -> "Style: Original" to see where exactly your benzene molecule is. When you select benzene only, you can move/rotate it by Shift-Middle mouse button or Shift-Right mouse button, respectively.
