MEGA have all functionality to compare genotypes.

Don t understand really your question but if you want to compare the genome at protein level, you need first to annotate it. The annotations tools provide genes and the corresponding proteins. Do you still need the cDNA??

You can't directly convert the raw reads (gDNA) to cDNA or vice-versa and even don't need to do that at all if just want to compare them at protein level. To do that, simply assemble the raw reads with an assembler and then compare the contigs of different genotypes at protein level using local BLAST (tblastx) program.
