I am started working on " BMP over breast cancer". I am interested to know, is there any system biology tool available to predict the possibility of BMP interaction over the metabolic pathways ( Breast cancer).
If so, you can use http://amp.pharm.mssm.edu/Enrichr/ in the misc tab you select the HMDB part Metabolites, and thus, you will see the metabolites related to your gene list.
As well as, you can see the pathways related to them.

You have to be a little bit cautious trying to use systems biology tools to predict and/or analyze metabolites, as often the databases used are not curated to the same level as transcriptomic or proteomic database - it's simply a newer field. In our experience, the most sensitive biomarkers for estrogen-driven proliferation were not easily predictable from the transcriptomics data, and were often not annotated to pathways - I would assume the same would be true other signaling molecules.
