I performed phage genome extraction using phenol-chloroform-isoamyl alcohol (PCI). Prior to extraction, I treated the sample with DNase and RNase to remove any non-phage nucleic acids. After PCI extraction, I precipitated the DNA using ethanol. The extraction yielded a high DNA concentration, but the purity was low.
I usually do a second extraction of the aqueous phase with chloroform-isoamyl alcohol (24:1), then precipitate with isopropanol and wash with 70% etoh.
There are multiple methods:
Method 1: Precipitate the DNA again with 95% ethanol and wash with 70% ethanol.
Method 2: Purify the DNA with magnetic beads.
Method 3: Premix the DNA with reagents and buffers provided with the kits and pass the suspension through the DNA-binding column.
All the above methods will lead to a 10-20% loss in final DNA yield but give pure DNA. I prefer methods 2 and 3.
