I am workig on Non LTR Retrotransposon and I want to find out from where should I insert my sequence?
Just a breif background- The component I am working on is R9 which targets 28S rRNA . I need to express the R9 protein in E.Coli .
The R9 ORF has got 3 Zn-finger motifs and an RLE like domain and RT in its N terminal.
I need to find out from where to where should my conserved sequences be in my vector?

A protein will no matter start it translation from first ATG after promoter. , And will end at stop codon.
You can insert entire cDNA , JUST after the promoter, no need to leave space, even if you have, make sure things are in frame.

You need to know whats promoter, starting codon and stopping codon. Would be helpful for you to understand those terms.

I would take a look at something like an ORF finder:
https://www.ncbi.nlm.nih.gov/orffinder/
It would also be a good idea to find put whether your protein is encoded in the sense or antisense strand so that you don't accidentally clone it into the wrong open-reading frame.
