I am currently in a little bit of a pickle. I have just finished collecting data: I have two between-group factors (condition and drink type) and one within-subject factor (three repeated cell count measures per subject). To analyse this data I am attempting to conduct a two-way anova with repeated measures on SPSS. However, some of my repeated cell count measures are missing (bad tissue) and SPSS seems to skip the subject all together when this happens. What can be done to prevent SPSS from skipping the subject? Would performing a mixed-anova be preferable?

If you are asking whether you should use the MIXED command rather than the GLM (repeated measures) command, I would say YES. As this UCLA webpage shows, using MIXED with a LONG file format retains all available observations for each subject. HTH.

You need to tell people the proportion of missing values in the two conditions (and might as well the ns) and if you have some theories for why missing. For example, if it is people disliking a drink type so not showing up this is different from the computer not working because of a power going out.
