I have been trying to integrate the peaks of FTIR data to understand how the area under the curve and height of the peak changes after certain treatment on the samples, using Origin 2017 peak analyser. For this analysis, a baseline has to be created. In current settings, i am using 'user defined' baseline mode using 2nd derivative method with auto selected smoothing window size and threshold, and then manually putting in the points on the FTIR spectrum to create a baseline. Since the spectrum is not smooth in some areas, the baseline undergose abrupt changes and in my opinion, this may cause an error (unknown %) in determination of area under the peak and its height.
What would be your comments regarding the above mentioned query and how do you define a baseline?
