If you want to design primers but there are multiple variants, have you thought about aligning those variants adn see where they overlap. Chances are that the variants will have a highly conserved region. you could design your primers there adn variants would not matter. Likewise if you were looking for variants, you could find regions where they are different and design a pair of primers to land there. Sometimes alignments are helpful in when determining where to design primers.
