The aim is to calibrate SWAT model with soil moisture. How to prepare the remote sensing soil moisture data for the calibration? Is the data has to be converted to mean value of the selected basin or some other way? Secondly, if there is any way to calibrate SWAT model using SWAT-CUP with the remote sensing data?
You can calibrate SWAT for soil water content, you just need to go through the SWAT-CUP manual for how to set up the data, once you detected the relative change in soil water content you can compare it with SWAT predicted soil water content on the HRU levels. I think you need to carefully consider your the parameter you want to calibrate.
1. SWAT reports soil water content (mm) data in the output.hru file. To calibrate SW, you can prepare the SW data of the HRU(s) which you have the SW data available by referring to the example data in the SWAT-CUP.
2. Since you are going to calibrate the data at HRU level, you will need to calculate the mean value of SW for the HRU(s).
3. I guess you need to convert your remote sensing data into numerical values in order to use it for calibration/validation in SWAT-CUP. You can use the intercept function in AcrMap to determine which HRU(s) your data belongs to by intercepting the HRU map with the SW map.

What does soil moisture physically means in SWAT. is it mm of water available for any particular depth?@Kang Liang
Indhu Dasari If it still helps: Yes, in the output.hru it is represented as mm of water in the whole soil profile depth. If you want to know the distribution in the soil profile you need to enable the generation of output.swr file, which outputs the soil water content for each of the horizons.
Miha Curk do you think , value given in output.hru represents the whole soil profile .. may be its a top soil layer value ? and i heard that swat doesn't simulate soil moisture..
Suraj Shah Yes, the value in output.hru is for the whole depth specified for that particular soil. If you want the value just for the top layer, you should allow for generation of output.swr and then extract just the value for layer 1 (layers are marked with numbers in the output file). You could say it doesn't simulate soil moisture, at least not in the units soil moisture is usually measured (%), but the value for water content (in mm) in soil is definitely simulated.
Miha Curk can you explain why the units of water content is in mm mr and are the soil water content and soil moisture is same? if it same why the units its different mr?

Observation data, especially river runoff, are used for validation. If other hydrological factors, such as evaporation, need to be used for validation, these hydrological factors also need observation data
