I would like to calculate the Cellulose I /Cellulose II ratio in pulp using FT-IR. I was wondering if I can use the 1430 cm-1 /898cm-1 ratio for such calculations. I see in papers on the subject that these bands are often used to calculate crystalline index (CI), so I am uncertain if I could also use it for calculating the Cell I/Cell II ratio.
The absorption band at about 1430 cm-1 is associated with the crystal structure of cellulose I, while the band at about 898 cm-1 is related to the amorphous part in cellulose and Cellulose II.

It has been more than a month so you probably sorted it out already. Did you make a decision?
I would advise against using that ratio of transmittances (or whatever you have on your Y axis) for anything other than comparative purposes among your own samples. For instance, you could say that your sample #2 has a higher cellulose II proportion than that of your sample #5. The magnitude would be I(wavenumber A)/I(wavenumber B) and you could say it is related to the Cellulose II / Cellulose I ratio.
In some papers, we estimated the Cellulose II / Cellulose I ratio from XRD patterns... and even though I still prefer XRD over FTIR for that task, these estimations should be taken with a pinch of salt. Until we have some standard on it at our disposal, caution and internal comparison.
