I have hydrated Gold(III) chloride trihydrate (M. W = 393.83) from sigma aldrich. I dissolve this salt in ultra pure DI water and prepare gold chloride solutions.
Whether Moleculat weight of Gold(III) chloride trihydrate or Gold(III) chloride (M.W = 339.77) should be taken into account for molarity calculations?

You must consider those three water molecules because what you are weighting is the hydrated salt, it doesn't matter what happens after dissolving.

So there is analogy between my question and Hariharan Monoharan. Should we take into account the three water molecules in preparing the required molar concentration? In my case, i take 1.96915gm of gold chloride and dissolve in 1000 mL D.I water to have 5mM strength of my final solution. Am i correct??

Because the gold salts are hygroscopic, it's difficult to weigh them and thus it's normal to state 'HAuCl4.xH2O' and measure the actual gold concentration by AAS or ICP after usage.
Abdul Baseer It'll be interesting for you to report back what happens when you try to weigh out 1.96915 g of the gold salt...
