I have cluster of protein sequences form my fungi, associated with EC numbers and reactions. I want to create draft metabolic reconstruction. Are there any automated tools which can be used to assign gene to protein reaction association. I tried looking for some research papers to understand the protocol for the assignment of Boolean method of gene to protein reaction association but can not find much information. Can any one help me in this regard?

How about Cytoscape?? Just prepare the edge list and give that as input
@Gaurav Singh: Its metabolic network. Cytoscape is more suitable for signalling and PPI.
