I have performed some annexin V/PI flow cytometry assays on cells (HSC-3) to determine the mode of death caused by a compound that I am studying, but I am not sure how to properly gate the data. As you can see from the attached image, cisplatin causes the appearance of a clearly early apoptotic population (annexin V+/PI-) directly to the right of the alive cells. But my compound causes the appearance of several new populations. The early apoptotic population here is much higher up than in the cisplatin treated cells, so that must mean that these cells contain PI, meaning that their cell membrane has ruptured? If, so, then maybe they should not be included in the early apoptotic population after all? Should I change the gate to place the horizontal line further down? I am also quite unsure about the population that is Anenxin V negative but PI-intermediate. What could that be? Thank you!
