In in silico studies what could be good softwares and servers to analyse these interactions?
As per my view Autodock is very good software for the prediction of protein-ligand interaction, but major draw back of Autodock is at a time we can submit one ligand molecule only. But the pyrax is a also good tool but it is less accurate then autodock
Molecular docking provides virtual and sometimes very useful information. Quantitative analysis can be also done by a variety of classical methods including SPR, microcalorymetry, etc. More recently, small molecule microarrays provide rapid and semi-quantitatvive estimation/analysis starting from screeining small compound librarry to validation of interactions with a protein target.
For free docking you can use Autodock..
Otherwise you can go for 'Glide' software by Schrodinger (commercial). This is very good tool for docking and molecular simulations study.
