I would like to merge several pictures from a phase contrast microscope, and I would like to know the best way to do so.
What do you mean by merging?
If you want to put several pictures one after the other in a kind of a stack of images, ImageJ can do it (images to stack option).

Merging images is widely used in imagery. There is no best way to do it. Chose a software and learn to use it. It can be Image J, Gimp, Photoshop...
What do you mean by merging? And what do you mean by phase contrast microscope? Nowadays there are Zernike phase contrast microscope with white light illumination and holographic microscopes with coherent illumination. What kind of microscope are you going to use?
