I have aligned cyb sequence of four population. I don't know how to convert raw(fasta) or mega file to Arlequin (.arp). and I dont know how to create profile name/sample group anything following #. Please tell me how to work an arlequin and to get AMOVA result.

Hi,
I actually found a very fast and easy solution for this problem. I converted the sequences from MEGA to a FASTA file. Then I used the following link to convert the .fas file to .arp file:
1. http://users-birc.au.dk/biopv/php/fabox/
2. Data conversion
3. DNA to haplotype collapser and converter
4. Selected the fasta file
5. Collapse sequences
6. At the end you will see the Arlequin file. You can download it.
And that´t it! No complicated programs in between...

Exporting the Dnasp data to Arlequin is the easiest option as told by Juan.
