I am constructing a Markov of p450 and trying to determine what a good timescale for the model should be. I've read plenty of work online stating the timescale must be long enough for the system to be Markovian so the eigenvalues should level off. However, many of my models produce plots as shown below (same parameters, different random samples).

The first doesn't level off at all and the second has eigenvalues disappearing. For instance, at 100 the largest eigenvalues disappears and the second largest becomes the largest, changing the color).

I feel I don't understand what these plots are telling me about my model. Further, I am stumped as to how I can choose a lag time from this. I would really appreciate any insight!
