I downloaded the expression matrix data "GSE143416_Brain_data_TPM.txt.gz" of GSE143416 from Gene expression omnibus ( https://www.ncbi.nlm.nih.gov/geo/query/acc.cgi). However, the first column of the data is the Transcripts looking like "ENSDART00000171617.1, ENSDART00000093609.3 .etc". How do I transform it into the "Gene symbol" so that I can carry out the downstream analysis such as GO enrichment?
GSE143416 used GPL14875 Illumina HiSeq 2000 (Danio rerio) platform, but I can't find any useful information on this platform.
You can use any of the Bioconductor annotation resources to obtain the GO terms for your genes. Alternatively, you can map the genes to other IDs/symbols, if you have a database of GO terms linked to those IDs. I would go for a general annotation resource like 'biomaRt' (https://bioconductor.org/packages/release/bioc/html/biomaRt.html) or an organism-specific annotation package (http://bioconductor.org/packages/release/data/annotation/html/org.Dr.eg.db.html)
