Depends on a number of factors. Some Open Access journals will charge a fee for publication, but will more readily accept your manuscript. Free Open Access journals are more picky in the manuscripts they accept. PubMed indexed journals will reach a wider audience, which could correlate with a higher number of citations. Some PubMed indexed journals can also be open access. Traditional Journals are also more selective of accepted manuscripts.
