Unfortunately, Agilent BioAnalyzer chips are strictly single-use. Alternatively, you can store the samples until you have enough to run the whole chip. From other hand, some machines like PerkinElmer LabChip allow to use the chips for up to 500 samples by simply adding the gel/marker solutions. Really high throughput machines like the Fragment Analyser allow to prepare the solutions in tubes/flasks and use them for hundreds of samples.

Thank you for your answers Mathew A Beale and Michail Yekelchyk . Once a lab has acquired an equipment, it is not easy to change to a new technology. The above suggestions are nice but it would have been nice if I could efficiently use the Bioanalyzer that we already have in the lab. Everything about it is alright, its just the chips with less than full samples that I was worried about.

A former postdoc from our lab used to re-use Bioanalyzer chips (at least the ones for DNA) and it was working fine. It seems like with the RNA chips it's a bit more of a hassle but I think it's worth trying.

Thanks for the suggested read. I will go through it and see if the reused chips are a good way to go. We have had to use less than a full chip when we have few samples to run.
