I have obtained assembled genomes (assembled contigs) of 14 salmonellae to construct a phylogenetic SNP tree but my background in this is little. I will appreciate some sorts of guides through the steps/softwares particularly how to extract the SNPs and concatenate them with the reference genome. Is it always mandatory to always concatenate the SNPs with reference genome before constructing the tree or the SNP tree can be constructed without concatenation? How to choose the model to use for a method? Thanks.
