I am doing a salt tolerance-related experiment and for that I need to relate my salt levels to that in bacto agar. I don't want my salt concentrations to increase due to already salt content present in bacto agar. since the sodium and chloride are in percentage, I have to convert them into millimolar but I am unable to understand the complex mechanism.

I don't think that there is very much salt in Bacto Agar. Although there is a significant amount of Na, I don't believe it is free sodium (and certainly not NaCl). I would presume that when you talk about different salt concentrations in your media, it is added salt. So for example LB medium has 10g/l added salt (or about 170mM).
