I am performing expansion microscopy experiments and I need to calculate the expansion factor and the distortion during the expansion.My data is 3D. I tried to use Elastix software but it didn't work for me. I will appreciate any help.

You could solve your problem quickly if you talked to a specialist on computer graphics or image processing.
There are tools in Matlab/Octave/Scilab that can perform that for you. The code can be later adapted to your platform.
