Should I be doing a repeated measures analysis and therefore every rat has two pieces of data? One during the pre-test habituation and one during the test day? Or is the habituation data essentially to be left alone and I should be doing a simple between subjects analysis?

If you use the data of habituation and the econd one, you can use t-test for dependent groups. If you repeat the test 3 times or more you can use ANOVA ( = a 3 group t-test) or repeated measure.
