micro RNA identification
check out the publications be Rajewsky et al. Deep Sequencing of a cDNA transcript will probably work best.
Thanks Matthias
Dear Soroush Sharbati , i understood what you told it would be helpful, still i have one doubt that for sequencing we may need pure form of miRNA so how to separate different microRNA from total isolated cellular miRNA?
Great , can you suggest some paper or protocol reference for this work. again it would be grate help.
Thanks man this was really helpful.
Most miRNAs have been predicted in miRNA databases. You can design the primers from those information. http://www.mirbase.org/
Better go for exhaustive small RNAseq with a careful size selection step.
You may choose Ion torrent platform for such sequence
The terminal portion of the RNA can be identified but how can I design primer of middle part of the RNA?

Since the size is a bit larger (9.7 kb) I have to clone it in fragments (subcloning). Overlap primers can be designed for PCR amplification.
