If you are running polymorphic markers and you get 3 or 4 not the expected 2 alleles then there is probably contamination. If you test for gender and one sample is both male and female then there is probable contamination. If you are sequencing and get 3 bases at one position then you have either an unusual duplication or contamination. If your no template control gives a positive amplimer then you definitely have contamination
The only way according to me to know whether cross contamination took place in your case is by running each sample in duplicates or triplicates. If all duplicates/triplicates are positive then you will have the assurance that it is actually positive. Always add all your controls from Positive control to NTC in order to determine whether or not you have correctly performed the experiment.
