I'm planning some single cell multiome experiments using the 10X platform. While I have previously isolated healthy nuclei using flow cytometry, the yield was low and the cell assignment rate was low. One thing I want to test is whether a method that is more gentle than flow cytometry will improve the yield and assignment rate. INTACT is a method to isolate nuclei using antibody-bound magnetic beads that target a nuclear protein. However, I have not been able to find any information about two questions: 1) Will the antibody-bound beads cause clogging or other problems during the partitioning in the 10X Chromium controller? 2) Can the magnetic beads be removed without killing the nuclei? If so, how?
