Can anyone suggest a software in which I could overlay several geometries (e.g. bone specimens) and calculate, preferably in an automated way, the geometrical variations in some site specific areas?
I know it can be done with some effort in gis oriented software packages, but I was wondering whether there is a more direct way.
To a great extent it will depend on the precise nature of the data and it's overlays. If, for example, the data has a lat/long locator and each site a number of samples it's fairly easy to quantify by site the number of samples.
My suggestion, however, is that first you use a raster-based GIS to set the field of samples into a geography. Then use a kind of "raster calculator" as ArcGIS calls it, to find a field quantification. Then depending on the type of response you wish to elicit from the data, you may use other programs. But that will depend on precisely waht you wish to get out of the data.

To answer the question, I think more information is needed. You mentioned that they are bone specimens. Are these really 3D objects (like a femur or a skull), or they can be treated as 2.5D objects?
In the first case, IMHO, you would need a reference frame (e.g. in case of femur a cylinder or alike) to separate the local variations (roughness) from the trend surface. Once you separated these two (i.e. the trend is removed) you can proceed with the roughness analysis (in GIS or even in an image processing package).
There may be a further problem, depending on the data acquisition technique it may also introduce artificial roughness (like in the case of laser scanning of marble objects) that should be filtered out as well (prior to or after the trend elimination).
Maybe I misunderstood the problem then I apologize for that.
