I am doing an operation with a set of poplar chips with R. When I want to do annotation, I find that the annotation packages for the poplar may be not complete, so I want to know how to make annotation packages for specific organisms such as the poplar which has genome information and some other species which have no genome information?
Hello Nan, have you tried AnnotationForge package? There is also great Agatha Schluter's tutorial for doing this (http://bioinformaticsagatha.wordpress.com/2011/03/14/how-to-create-the-annotation-package-for-mouse-gene-1-1-st-array/).

Yes, this package allowes making standalone annotation packages. Notice that you need to download annotation file from chip manufacturer site. I've just send you copy of tutorial.
