We purchased some silica nanoparticles (~22nm, 34 wt%)dispersed in water from Sigma Aldrich , and planned to mix this nanoparticles with GPTMS( (3-Glycidyloxypropyl)trimethoxysilane) and distilled water. However, before adding GPTMS, When the particle size was measured, the nanoparticles were already aggregated to show a size of 100 nm or more . How can I disaggregating silica nanoparticles?

By convention, agglomerates can be disrupted by ultrasound but aggregates cannot. You must dilute in the mother liquor - DI water is probably the worst diluent for nanomaterials as all the stabilizers and surfactants get washed out.
