We are making cross between tetraploid and diploid water melon, but in the seed mixture we found some selfed seeds, that might be fusion of diploid and haploid female gamets within the egg sac. However we want to separate those triplod seeds that come from crossing of diploid female gamet and haploid gamet. PCR would be the best method to separate them at early seedling stage.

A direct method of ploidy determination is the use of polymorphic DNA markers, such as RAPD, SSR or SNP.
I agree with you, but I would like to select those triplod which are the resultant of cross of female diploid gamete with male haploid gamete. Within the same fruit we are getting triploid from fusion of diploid female and haploid female. Our target to select hybrid triploid (Diplod-Female X haploid-male) not the (Diplod-Female X haploid-female).

Consequently, the pollen grains of tetraploid plants should be diploid. Thus, the progeny of self-fertilization of tetraploid plants is tetraploid, not triploid, and each triploid plant is the result of the cross of a tetraploid with dipoloid.
