How can I deal with polymorphisms to infer ancestral states reconstruction?

We are trying to infer ancestral traits related to reproductive modes in frogs of Hylidae family

Dear Ivan, thanks for your answer! I am trying to reconstruct ancestral states by using ML and stochastic methods. Neither Mesquite or SIMMAP, for instance accepts polymorphisms in the matrix. Someone knows how can I deal with it?
