How can I create a genotype profile from three nuclear markers?

I am trying to study the population genetic structure of a dipteran insect using three nuclear markers. One paper performed this by creating a genotype profile of each individual and then analysed the whole genotype profile of populations. My question is how are the three nuclear marker sequences combined to create genotype profile of each individual?
