I want to work on whole genome CDS of some species of animals but can not figure our how to concatenate them as it would be difficult doing them manually one after the other

You can use Mesquite as well, just ensure that the species names are the same on each gene. You can also use Phylosuite.

You can use Sequence Matrix program, it allows you to easily concatenate your gene sequences.
it is easy using Geneious software. just make sure that you give the same name as a root name for all the genes. for example, species A, should have 'A' in the respective genes such as 'A_ndhI, A_chlB, A_rps12. the software would be able to locate all the genes with prefix 'A' and concatenate them at an issued command
