during cleanup, there may be loss of target compounds. Generally, in hydrolysis for amino acids, no clean up is required, when you are working in HPLC.

As said by Nitesh S. Litoriya you could loss some compounds with you wash your plant with an apolar solvent such as Hexane or DCM. But in your case you don't really care if you're only interested in amino acid because those compound a polar compounds. Be careful with HPLC analysis because most of the amino acids are not UV-Visible, you should use LC-MS instead if you can. Only Tryptophane, Tyrosine and Phenylalanine could be see on UV.

As said by Mael Gainche, most of the amino acids are not UV-Visible, but for that you can also go for derivatization of your extract by using o-phalaldehyde or any other agent.

I think you can clean up your plant samples by using N2 (its inert gas which does not undergo chemical reactions under a set of given conditions) to remove solvent. Remember that you should take your vials in an ice bath to protect the amino acids structure.

Maybe attached papers are useful for your research about amino acids extraction methods from plants by HPLC.
