I research the immunoassay by using CA125 antibody-antigen in microfluidic system. And my detection method is the fluorescence detection by using the FITC. So I used the product : MUC16 antibody (FITC) (catalog no. 60R-1721) that purchased from Fitzgerald. But this antibody affinity with recombinant CA125 antigen is very low. So I wonder the solution. For example, I should use the specific buffer (PBS, HBS, etc) or condition. thank you.
You may need to try a different antibody clone, which might recognize a different epitope on your recombinant protein. What is your current protocol for labeling?

I would try a different antibody. Another issue may be your protein preparation. In my experience, CA-125 (as is common with mucins) is very sticky and can easily be lost from solution due to binding surfaces and aggregating--you may be losing protein prior to detection.
