I want to check the expression of some gene on different substrate(cellulose,xylan) . I cultured bacteria on these substrate separately and isolate mRNA and then according to the protocol did qRT-PCR . I have taken one gene as a control. Now how would I know that which genes are more expressed cellulose and which are on xylan?
By using dellta Ct method to calculare mRNA expression and in relation to your control (gene expression), you can calculate relative expression of your gene of interest in ralatio to your control (ratio).

Yes you can calculate the gene expression by comparative Ct method where
∆∆ Ct = ∆ Ct of sample- ∆ Ct of reference gene.
The fold change or the relative gene expression can be calculated by taking -∆∆Ct as the power of 2.
