During the purification process of a cyclic peptide, I'll have to estimate approximately the amount applied in an FPLC system. Is there a way to calculate the theoretical extinction coefficient? I tried the ExPASy ProtParam tool, but it's not possible to emphasize that I'm working with a cyclic peptide instead of a linear one.

Cyclic or linear, it doesn't really matters that much. The extinction coefficient will basically depend on the sequence. If you only have natural amino acids, then any of the online calculators should be reasonably accurate.
