If I may add, I am doing 6 biological replicates and there's one outlier in my observation. Does this affect my finding?

Is it possible to show the data or a box and whiskers plot? An outlier with 6 samples is difficult to dismiss, if you are dismissing it make sure you have a statistical ground for it and if your data is affected by one outlier's presence than that could also be an issue (if you remove it, it's significant, if you don't, it's not significant). I am also assuming your data is normally distributed?

I agree with Can Kiessling. Moreover try to enlarge the sample size if you can. Bigger compared group will have higher statistical significance.

Significant does not depend on fold change.

Significant depends on how your values deviate.

To prevent large deviation(standard deviation) makes ensure sample collection(without lysis), storage(correct storage), purification of Nucleic acid(same amount for all sample/check all samples achieves same amount of conc. RNA & 260/280,260/230 ), first strand synthesis(same concentration for all samples) and qPCR(run triplicate/run non-template control).

If you maintain these GLP, you never miss significant.

If I understand the question, the t test you are using is usually used for arithmetic series. The ct values are exponential series. So, you can first convert the ct values into copy numbers and do the analysis again. You can use the standard curve to calculate individual copy numbers for each of the ct values.
