My 1975 thesis offers an approach if you have both gauged streamflow and associated water quality data. I estimated nutrient loading by multiplying the flow rate (discharge) with the component water quality relationship, and the resultant is an estimate of loading.
If you have many sites, multiple land uses to evaluate, then sampling might be undertaken with automated samplers, set to start sampling during storm events to get flow relationships. Flushes of nutrients are often associated with stormwater. Transducers that measure water level in streams may help with correlating water levels and nutrient concentrations. If there are flushes due to industrial releases, that adds to difficulty as to when to best sample to catch intermittent releases. Some industries may keep data on their pollutant releases, and that might be helpful.
There are natural and anthropogenic sources of nutrients to consider, and some possible indicators to consider, such as 1) phosphorus may adhere to sediments - so sediments can be sampled, 2) aquatic macroinvertebrate types and density would vary with degree of nutrient overloading, and 3) presence and severity of algal blooms indicates likely nutrient overload.
As far as analyzing for these, there are field test kits such as those made by Hach Chemical Company, sampling and analysis with standard laboratory methods and water quality sondes. A recent example of a nutrient study and relationships to flow is attached.

What kind of methodolgy , shall we adopt so that we can separate the contribution of livestocks, residential area, forests , agriculture towards flow of nutrients like N and P being deposited into the lake ... all being a part of the same catchment..
