the definition "fungal secondary metabolites" is too general and broad. You should define at least a group of secondary metabolites and know their chemical characteristics to develop an efficient extraction, then analysis, method.

Normally, the GC-MS is for the detection and analyse of volatile compounds. So in order to dected the non or weak volatile by the GC-MS (in the case that you do not have a LC). Using a GC derivatisation methodes could be  a choice. please check out the publication attached.
