I am using an antibody/protein labeling kit from Life Technologies. Could I use more protein than recommended? Also, could the reaction cause protein denaturation for any reason? Is there a positive control for the labeling process that ensure my protein is viable after the procedure?

If you are worried about the stability of your protein or antibody, you could try labeling cleanup using continuous diafiltration, which may be gentler than other methods. My colleagues recently published their antibody labeling method in the Journal of Immunological Methods. http://www.ncbi.nlm.nih.gov/pubmed/25813016 Optimized small molecule antibody labeling efficiency through continuous flow centrifugal diafiltration. It's basically a method to label, wash, elute and concentrate in one device. Give it a try.
