Following the suggestions for blocking the well surface with BSA or use of detergent (octyl-glucopyranoside) did not work and the peptide decreased after a few hours.Can anyone suggest a hint for such treatment or a different suggestion? Thanks in advance.
We got some issues with peptide loss and we solve it by changing the plates. Currently, we use the one from Waters: "96-well Sample collection plate 2mL 50/pkg"
(Référence: WAT058958).
The loss could be due to the plastic of the well, the coating (or not) inside, temperature, sterility... Good luck to solve your issue, our solution is not guaranteed to be applicable to your system.

you might check the material of the plate. If it is not made from polyethylene or polypropylene, try those or some which actually are sold as sample dilution plates for screening purposes (but not ELISA-plates, they will happily bind everything they can grab :).
If chemicals should not impact your LC/MS, try to include 0.5% Tween 20 in your sample buffer or pre-incubate your plates with such a solution for a few minutes, followed by washing very well with water or what you need as solvent for your samples.

Thanks to Sylvain and Wolfgang for the suggestions. I am using original polypropilene Agilent plates (pn.5042-1386). May be the characteristics of the peptide sequence of interest promotes such interaction. Samples are also kept at 4 degrees. I am just trying to get the plates suggested by Sylvain and meanwhile will try Tween as proposed by Wolfgang. Thanks again.

just for curiosity (as your peptides seem to be pretty highly hydrophobic), you might try more hydrophilic plates (PS), treat your PP plates with a silanol or increase salt concentration, if the letter does nor interfere with your MS.
